Dead links in User Notes & wrong ID info coming up

I noticed this last night. I have a lot, really a lot, of dead links in my User Notes. It doesn't matter where I put my cursor. I tried unlinking and relinking and that did not correct the problem.

Additionally, wrong info comes up in the ID window when I hover over some of the working links:

Hovering over Acts 10:4 yields Acts 1:1-26; 1Cor 11:24-26 —> 1Cor 11:1-34.

I have a note that says, "See Mt 26:41; Pr 16:18; 1Cor 10:12." When I hover over the Mt 26:41 link, I get Mt 26:41 plus Pr 1:1-31:31.

All these problems are on my MacBook Air. This morning I ran Disk Utility, Tech Tool Pro, and I just reinstalled Yosemite. The problems persist. Somewhere, somehow, things have become badly corrupted. So I checked the Mac mini. The notes I checked there seem to be fine, but that notes file is not up to date.

I would rather not lose the notes I've added since transferring things to the mini, but I may have to. But there is another problem. How do I keep this from happening again? My Notes file is extensive. Like many others on the list, I've put a lot of hours into producing them.

Help!

EDIT: I renamed the Notes file that I thought had become corrupted. Then I compressed the working file on the Mac mini and Air Dropped it to the MBAir.

I reopened Accordance with the same session that had the 'corrupt' Notes file. The Mac mini file, which had the same name as the supposedly corrupt file show the same problems.

So I closed all my workspaces and created a new one with just my default English text and the Notes file from the mini. It worked properly in the places the old file hadn't.

So I pushed it a bit further and opened the supposedly corrupt file. It worked properly, too, in the places it hadn't before. At least I haven't found a problem yet.

To double check it all, I shut all workspaces again and reopened the suspect workspace. It has seven tabs. In two of those tabs, the Notes file does not work properly. In the other five, it does.

Conclusion: I have a corrupt WORKSPACE, which is a lot better than a corrupt Notes file. The workspace is one I use everyday and re-save. I guess I need to re-create it on a regular basis. Do you want me to to zip up the corrupt workspace an get it to you?

I'm relieved that my Notes are OK. I have a nice, fresh install of Yosemite. I hope my experience helps someone else.
