Linking from a user tool to the Encyclopedia of Bible Difficulties
The following reference in a user tool works:
[Bible Difficulties, Reference, Judges 14]

However I had initially tried to link to a verse and that gave me an error:
"A valid book name must be entered at the selection poinnt"
This what I had for the verse: [Bible Difficulties, Reference, Judges 14:4]
What is happening here?

I hadn't run into this problem before, but I just tried creating a link in a User Tool to [NET Notes, Reference, Judges 14:4]. I encountered the same problem whenever I attempted to create a link to search a tool for a specific Scripture reference. Every time a verse number is specified, I'm unable to update my User Tool (I get the same error message you did). Whenever I specify only a book and chapter, I don't encounter this problem. Perhaps a bug?

If you use a period instead of a colon (i.e., Judges 14.4) it should allow you to update your tool.
