Problems with Module Keyboard Inputs

Am writing as an IT guy, not as an expert on ancient languages, so I hope you can bear with me.
I work with the Presbyterian Theological Centre in Sydney. One of our staff members recently updated themselves from Accordance 6 to Accordance 9. I'll let him describe the problem so I don't get the terminology wrong...
"About 12 months ago my computer lost effective use of GNT and LXX modules. The Greek appears with wrong keyboard inputs."
Sorry if that isn't much to go off. I don't know enough about the program to add any more, and when I was shown the incorrect Greek, it was all *something* to me.
The computer is running OSX 10.6.8, and all Accordance modules have been updated. All other computers on site work correctly.
Are there any recommended troubleshooting measures other than reinstall the software? Font install / uninstall? Playing with Preference files?
Would appreciate any suggestions!

Thanks for the responses, and thanks Ken for the offer.
I found an Accordance update lurking about that had not been run, and although it all still looks the same to me, for those in the know it fixed the problem.
