If possible, I'd love to have the ability to do the kind of analysis Accordance makes possible with biblical texts on tools.

I was trying to see if I can map out all the biblical citations in Calvin's institutes. So I set the search field to Scripture and ran a search of gen-rev, which gave me 3598 hits. But it seems there's very little I can do with this data. I know I can select all hits and highlight, but I would love the ability to select all hits and produce a graph. Or (this would be an acceptable workaround) choose a bible text pane to display all (and only) the hits from the original search. But as is, I can't figure out how to do this, and I'm not even sure if this is possible.

In reference tools you have a Hits Graph and a Table. Other tools have no analysis at all. I do not think you can export just the references and analyse them, sorry!
