I'm new so this might be a silly question, but is there a way to put two different biblical passages in side-by-side panes, or must they always be linked to the same search?

The parallel databases put different passages with similar content side by side. Look in the Parallels menu of the Resource palette. Other than that, you can put windows side by side with any passages. Parallel panes in a search window always display the same verses, but you can option-click to unlink the scrolling and temporarily display different verses side by side.
