I'm trying to stack panes -- Bible versions on one side and a commentary on the other side (by itself) -- but have not had much luck. What am I doing wrong? I've tried dragging and dropping the panes and using the "Move Up" and "Move Down" options from the gear icon with no success.

Sorry, it just doesn't work like that. The panes in a search window (unless switched to all horizontal) are always in a top row with an optional bottom row below. You have much more flexibility with zones in the workspace. I suggest that your reference tools be opened in their own tabs and "tied" to sync with your search tab. Those tabs can then be dragged to any position in the workspace, beside the search tab itself.
